Being too much enthusiastic is called 'going overboard', and 'to slip and drown from a boat' is also called going overboard. So the fun is in the second part of the statement.

নিখোঁজ নাবিক ডেক মোছার কাজে একটু বেশি সময় নিচ্ছিল। আমার মনে হয় সে আগ্রহী/ উৎসাহী হয়ে উঠেছিল।

Here 'go overboard' is an idiom which means 'to go to extremes, especially as a result of enthusiasm'.

I do not have exact answer so I have posted the explanation under this category. The meaning of joke is - the sailor who was busy in cleaning (swabbing) the deck finally cleaned himself! এত মন দিয়ে ডেকের নোংরা পরিষ্কার করছিল যে শেষে সে নিজেই পরিষ্কার হয়ে গেছে। সমুদ্রের জলে পড়ে গেছে। kind of a thing!
