上記表現に違いはあるのでしょうか?
ある契約書にThis Agreement is made and entered into.....会社名 (hereinafter called as "会社名") and 会社名(hereinafter called the "Supplier")....と使い分しているのを見ましたがその違いがよく理解できませんでした。

I think this should be classified as either English to Japanese, or English only. In any case, the Japanese will be the same for all of these. If you try, you could probably point out slight differences, but whether the author actually had these differences in mind when choosing the wording or not is iffy.
For example:
> The KudoZ open glossary (hereinafter referred to as/called (as) (the) "KOG")
In this case, "the" is optional, and "as" is optional for "called."
> Vijaya Comnet Private Limited hereinafter called as “VCPL”
(www.bluwifi.in/images/PrivacyPolicy.pdf)
In this case, "the" cannot be used because it wouldn't be used with the full company name. However, if you changed VCPL to Company, then "the" would be used. The "as" could still be considered optional.
But as I said, these would all end up the same in Japanese, so it's not something you really need to worry about.
