I have a hunc these are two different 谷間.
As for the first one, due to 組織間のダブりや谷間, big organization always has a part usually not well tended to, or neglected area. So it appears they are talking about organizational incompleteness.

On the other hand, in the second sentence, this 谷間 seems to indicate "when things are not going well", namely economic and/or performance trough -- as trough and peak. A bad time. This I say if they are talking about up and down of their performance.

As I said same word 谷間 appears to referring to two different matter. Context or your example does not help to pinpoint this.

Or speaker does not know what he is talking about, or not clearly defining the word (unfortunately that is often the case in Japanese thinking mode).

These two 谷間s have a little bit different meaning.

組織間のダブりや谷間、ズレ in 大企業 is simply saying about "uncovered area in the organization structure" as on Kawamura's answer.

最適なのか、日々起きる問題に効率的に対処するにはどうするかなど、谷間の仕事
In this context, 谷間 implies not simply the above "uncovered area". this "谷間の仕事" implies "working area very difficult to cover forever".

Previous 谷間 should be covered by adjustment of organizations.
Latter 谷間 should be covered by effort to work efficiently and apply more efficient method to work.

I agree with one of the posted answer that they are interestingly two different 谷間 presented in this question.

This 谷間 is closer to 隔たり. "DIVIDE" or "DISTANCE" among organizations within an enterprise.

I feel that there is certain positive vibe for this 谷間. Some over looked tasks that can produce a bigger result. How about "NICHES"?
